Yes that train takes the mainline. I've taken it a few times, having to needlessly backtrack to Jamaica, because the train wont stop in Hicksville.
Generally the way you saw is the best way to see if a train is going on the main or not, only an

Mastic Beach seems to be a real crowding point on the S66, stopping at every stop picking up ppl with lots of kids and strollers. Mostly going west toward Patchogue or getting off eastbound. Alot of 'em are just going between Mastic Beach and Pathmar
